Not sure how acurate the game will place them but here is the Historical placememt of the Uboat Flotillas

Flotilla 1 Kiel (39-45) Brest (41-45)
Flotilla 2 Wilhelmshaven (39-41) Lorient (40-45)
Flotilla 3 Kiel (39-40) Disbanded 1940 boats to Flotilla 2
Flotilla 3 La Rochelle (41-45) reformed 1941
Flotilla 5 Kiel (39-45)
Flotilla 6 Kiel (39-40) Disbanded 1940 boats to Flotilla
Flotilla 6 St Nazaire (41-45) reformed 1941
Flotilla 7 Kiel (39-41) St Nazaire (41-45)
Flotilla 9 Brest (41-45)
Flotilla 10 Lorent (40-45)

these were the main operational ones NOT counting the training flotillas or the few that were formed late in the war

I guess it's true, I'm 1st Flotilla at Brest in 1941, but i was there since 1940!

could be possible , actually I think they took bases at the end of 1940 as part of treaty to make paris an open city and not occupy all of France (later recinded)
